Wildlife rangers had been attempting to trap or shoot the crocodile since the 12-year-old girl was attacked last week.
"For the family, it is the most devastating outcome possible for them," police said. "They are in a state of extreme shock and disbelief."
Emergency services were immediately deployed, but the operation entered a "recovery phase" on Wednesday, officials said.
The 12-foot reptile "had been stalking and lunging out of the water at children and adults," police said.
