The man's death came just weeks after a girl was snatched by a crocodile in a creek in the neighboring Northern Territory.
"As the water levels go down in places like streets and drainage canals that were flooded, crocodiles will turn up," officials said.
Wildlife rangers had been attempting to trap or shoot the crocodile since the 12-year-old girl was attacked last week.
"For the family, it is the most devastating outcome possible for them," police said. "They are in a state of extreme shock and disbelief."
Emergency services were immediately deployed, but the operation entered a "recovery phase" on Wednesday, officials said.
The 12-foot reptile "had been stalking and lunging out of the water at children and adults," police said.
