NJ TRANSIT spokesman John Durso, Jr. said trains were again servicing Metuchen, Edison and New Brunswick stations by 6 p.m.
Westbound trains on the Northeast Corridor to Trenton had been facing delays of up to 30 minutes.
Eastbound trains were subjected to 10- to 15-minute delays, said the agency.
There had also been residual delays on the North Jersey Coast Line and on NEC trains heading into Manhattan.
Amtrak also experienced delays. There was no inbound service from Jamaica to Penn Station because of problems in the East River tunnel.
The Long Island Rail Road's problems were resolved around 7 p.m.
From LIRR:
Amtrak crews completed their temporary repairs to the track condition inside one of the East River tunnels. LIRR westbound service between Jamaica and Penn was also restored. Hempstead and Far Rockaway Service out of Penn was restored.
LIRR service was running on or close to schedule out of Penn. NYC Transit was no longer cross-honoring LIRR fares.
Earlier, the agency reported a broken rail in one of Amtrak's East River tunnels which was causing widespread delays and cancellations.
