Fire officials believe that it was caused by an x-ray machine in Terminal-C.
One frustrated passenger told 1010 WINS reporter Gary Baumgarten that he was tired of waiting, after being moved back and forth between two terminals to be re-screened by security.
"We've been sitting here for an hour and the line hasn't moved, they should be able to move it," he said.
Two Port Authority Officers were treated for smoke inhalation. Six-hundred people were evacuated before the fire was brought under control.
