The Suffolk County SPCA says a witness stopped on the Southern State Parkway in West Babylon last Friday after seeing a paper bag tossed from the car.
One of the kittens died immediately. The other died at an animal hospital.
SPCA chief Roy Gross said two people were in the gold-colored Chevrolet Malibu that left the scene.
Meanwhile, Suffolk County has voted unanimously to create the nation's first animal abuse registry.

The new measure would require county residents older than 18 to register on an online registry for five years after their convictions on animal abuse charges. It was approved Tuesday.
County Executive Steve Levy says he will sign the new law.
In an accompanying resolution to be voted on next month, animal shelters and those who sell animals will be prohibited from selling to any individual on the registry.
The registry will be administered by the Society for the Prevention of Cruelty to Animals. It will be available to the public.
