Nineteen-year-old James Howze and 22-year-old Lara Cori of Providence, R.I. were arraigned Thursday in Westborough District Court.
The body of Joseph Webster was found Wednesday in a storage container near the couple's apartment.
Howze and Cori have been held since they pleaded not guilty Monday to charges including assault and car theft in the case.
Webster was last seen in mid-March at a Northborough motel, where prosecutors say he was attacked and his car stolen.
Howze's attorney called the evidence "hearsay." Cori's attorney said his client did not kill Webster.
Webster's family says he was mildly autistic and diabetic.
